I am still a little confused about this virtual tube stuff.
Here is what I do know (from reading and playing):
(1) Tubes #4 and #6 have three shots.
(2) The virtual tubes will not reload until all three shots have been fired.
(3) The reload fills all three virtual tubes at once.
(4) The configuration places one less torpedo in the bow and one extra torpedo in the stern compared to actual configurations.
(5) Some torpedos cannot be reloaded to your virtual tubes, since they appear to be pre-allocated to the non-virtual tubes. It is as if the virtual tubes are pre-created with X shots and Y reloads.
(6) If you select to launch from your virtual tube, even when not empty, the game will select the lowest numbered same torpedo room tube that is loaded. So, if you want to fire all fish from your virtual tube first, you must keep reselecting it.
Here is what I have learned to do while playing:
(1) Launch all virtual tube fish first as opposed to last when firing a spread. Otherwise, if the virtual tube does not go empty, it will not initiate the reload sequence. This can leave you with less torpedos on your next attack run. Hopefully, firing your virtual tubes first will maximize the available torpedos on attacks.

I think you got it right, but I have never been much in-deep on the torpedo tubes matter. Sergbuto is the man to answer your question |

Yes, I did the virtual tubes but I do not remember all the details now. It has been quite a while since I played PA. |
